Car rentals are not as expensive as you may think as long as you return the car to the same location. Unless you are under 25, you can rent a car in either SFO or LAX for 2 weeks for $400. It certainly would be cheaper than only renting for part of the time and paying airfares or train fares for 2 people. In fact, the one-way drop fee to rent in SFO and return to LAX is only about another $100.
Rent a car right at the beginning, and do the whole 2 weeks with the car, you have plenty of time to see both the coast and inland. Take your luggage with you and do your laundry on the road.

I re-thought the whole trip and now the plan is to rent a car in San Francisco and do all the California trips by car.
